digital Pin2/3 working but not 3/4 and others in

Hi, I am new to arduino ethernet programming. I suspect this is a basis issue i am not trained for. can any one help?
I am testing a freeware using a encoder to check turns based on status change on digital pins. This is working great only for pin2 and 3. But when i change to pins4 and 5 or others it does not work at all. I do no have such issue with the original arduino uno board, however. anyone has experience with this please?

Is anything else connected to digital pin 4? If you are using a Freetronics EtherTen or a separate Ethernet shield, the SS pin of the SD card reader is connected to D4. Try other digital pins.
