Every time I select an upload a window pops up,
"Update available for some of your libraries"
Surely new updates can't be happening every couple of minutes?

Newer versions of the Arduino IDE can check for updated versions for /every/ library installed, and remind you of the need to update as you can see.

If you look under File -> Preferences there's an option "Check for updates on startup" that you can uncheck.
As andrew says, because it checks every installed board package and library in turn sometimes the Arduino update notification can pop up multiple times even in a single run!

Ok thanks I have now unchecked the check for updates.
What I didn't know was how to actually update a library. I have just discovered you click "More Info" in the listed library in the library manager and an install button appears.
